  It was clearly all a dream. He was asleep and then hit by the engine and died. No man could use an axe to cut a main water line or put the axe through a 20' high bronze statue. Nobody would see a bunny like that. Nobody would have such a vile conversation in front of his young sister. When he left the theater to burn down the building the box office usher would see him leave and why was the theater completely empty just because a private school had a show? Why would his teacher write Cellar Door, and why did the old woman appear out of thin air right before "the world ended?" Clearly a dream.

  How extream will you be? But do you have a basis for that fear? And what is the purpose (if any) of that basis? NOT the movie, obviously in the movie humans are going extinct and humans are generally at their worst all the time but when there is a virus around....more so.

  It would be very unsatisfying if Zion was just another layer of the matrix and was not base reality. There has to be a base reality. I highly doubt that the creators of the Matrix fictional universe would do 3 and now 4 movies with it all transpiring in simulated realities of varying layers without showing the true base reality, all while deceptively telling the audience there was a base reality (Zion and Io). I'm not buying it. And the canon does say that there is a base reality. I'll go with canon and not internet theories put forth by cranks. As for Neo's powers extending outside the matrix, I agree with other commenters that he has some sort of wireless connection with the machines. No need to invoke other layers of simulation.
