I'm on the side of Genestealer Cults making the best "Uncorrupted Civilian Rebellion" army. Sure, you lose access to purestrains and hybrids, but when making a thematic army that kind of thing doesn't matter so much. Reflavouring abberrants as ogryn/geneforged workers is so easy, and all the other stat differences can probably be handwaved. I guess you couldn't take a Magus either, unless you're happy with your "uncorrupted" rebellion having an unsanctioned Psyker as a leader, and a Patriarch is well out too. A Biophagus would be a difficult reflavour from a backstreet physician too, what with the mutagenic buffs.... Other than that, they absolutely just have the right equipment and playstyle for a peasant rebellion, Guard would be MASSIVELY overequipped for it. No way is a civilian getting their hands on plasma guns, field guns, or any military vehicle without some kind of special circumstance. Which taking them as allies would represent.

I think if you re-themed all of the biological aspects of the cult, portraying the hybrids, purestrains and the patriarch as being purely technological in nature instead, you could probably make them all work thematically and include them regardless. Like maybe using some of them Vaan Saar spider/arachni rigs or something? The Iron Hive and The Starborn Mining Clan are the best examples I can remember seeing recently.
