Always begin every build with a brand new set of body mounts. Worn body mounts can create havoc when aligning your front end sheet metal.

I agree, but this is a uni-body car. There are no body mounts.
The left door not being flush with the quarter panel, would some of that have to do with your door not have the weather strip on it? I'm restoring a 68 mustang convertible and dealing with the same issues you are. I know this video is a couple of years old, just a thought.

It was more of the door striker adjustment more than the lack of weatherstrip. Once the car was painted, reassembled and weatherstrip installed, everything was realigned and the door closes smoothly.
