I have had CV shaft ends not come out on a 50 ton press, a new or salvaged knuckle had to be used

Ahhh if only it were always that easy lol. If you live in the rust belt, this would not come off nearly this easily. Otherwise, it looks like a great tool.

What is the bolt at 3:35 pressing against to push out hub assembly? Thinking can't be the drive axle. That would just push into transmission.

At 3:35, the tool is on a rear wheel of a front wheel drive car, so the tool just pushes against the stub axle on the trailing arm rather than a driveshaft. Earlier in the video (around 1:00 on) the tool is used on a front wheel; here, the drive shaft is pushed out of the bearing first then the slide hammer is used to remove the bearing from the upright. 5648 is just an extraction kit, for installation you would also need a different kit; other kits, like 5582 for example, will remove and install wheel bearings. These are vehicle specific, so we would need to know your vehicle details before we could advise which kit you need. The Laser Tools 5648 Hub Puller Press Kit is suitable for use on front-wheel drive vehicles primarily for removing the driveshaft constant velocity joint from the drive flange and removing Generation 2 wheel bearings. The drive flange on Generation 1 wheel bearings can be removed but the remaining bearing will still need removing from the hub by various methods.

Колёсные болты имеют конусную посадку, поэтому под них надо подкладывать толстые шайбы, иначе на приспособлении останутся конусные выдавки от болтов. См. 3.00.
