What exactly kills him? He made of wood yet killed by a wave?

Pinocchio didn't die because of the wave or even the impact of the rocks (though, at surface level, that's what Geppetto, Jiminy, and even the audience are left to believe in this scene...) No, Pinocchio "died" as a direct result of his decision to both risk his life for his father AND implement the selfless actions needed to achieve that goal. Upon doing that, he completed his end of the bargain with the Blue Fairy. Thus, that's what caused him to "die". Death was always part of the whole "becoming real" package because becoming "real" meant becoming something new. But in order for anything to be new, something old has to be replaced. The Fairy said that if he proved himself worthy, she would make him real...and that's exactly what she was doing in this scene. Pinocchio's death was part of the promise she made to him. Pinocchio died the moment he passed the rocks because that was the moment he officially completed his tasks. His already dead, wooden shell just so happened to end up in the tide pool where Jiminy ultimately finds him.
