difficult situation but you made the right call in my opinion .... hope you and the customer reach a solution ......

I would have said u made the right call pal those floors need fixing or at least what's known as scissoring where they use wooden boards next to the joists either side of it and strengthening it those floors are not in good shape but.your a good guy and if u fitted it something happened it collapsed and a kid got killed or it failed and.the cables belted someone and they died m8 u wouldn't be abke to live with yourself pal
It's for the best... you have looked after the customer and are going by building reqs, Also you run a risk getting blamed for something which you didn't do, your gut instinct is normally the right one.
Hi guys them holes are mahousive and i get the structural concerns so what is the plan insert new beams leaving the old ones in?
My question would be in relation to the location of the holes. where are the supporting walls below. If they're within span distance I wouldn't worry about it but I'd still be inclined to steel plate either side of each one and put a 20-25mm hole through the plate. Honestly it's a hand off to a structural engineer job as it directly effects any future renovations and budget. You made the right call though.

The problem is the floor needs upgrading to larger joists to support the loading.
I think it was the right call, if you had carried on and someone picked it up later 1, You would have been accused of drilling them 2, they would have been annoyed that you had not brought it to their attention. I assume that you have done the rewiring on the other floors and have nothing else left to do.
It makes you wonder what it is like underneath the bathroom.
IF you make them in to notches I thought you were allowed 35mm
