Because it can be used in reference to any relationships, I opt to use it as such, and generally reminding people that there is another usage prevents any sort of of major friction. Another term could have worked, but ship is popularly and commonly used, and as such I've grown accustomed to it. The only other things I can think of as a replacement for "ship" is the full "relationship" or "relationship dynamic", which doesn't roll off the tongue the same way.
