The alien Donna snarls her teeth. Donna is scared that she’s going to die however the Tardis appears back on the ship and she’s relieved. The alien Donna prepares to attack the Doctor but he flips the switch that flips the balcony with Donna on and she falls out of the Tardis the Real Donna runs inside and the Doctor materlises the Tardis leaving the Alien Donns to die in the explosion. The Tardis flies away from the exploding ship

Because of the TARDIS

I firmly believe that The Doctor knew it was the fake Donna for a couple reasons. The first is that Donna was always specific and would be able to explain why something is funny or stupid. Heck, even before the Meta Crisis, she was pretty much on his wavelength. So, something as silly as "because it's the name of a vegetable given to a woman" would be funny in how simple it is. The second reason is that Donna is usually chatty when they're together, and especially after an adventure. The Doctor would be waiting to hear her chat up a storm about how that adventure was a bit wild and then complain about always going to the most dangerous venue. The fake wasn't chatty, nor did she taunt the other Donna before they left. The Doctor knew it was the fake when he pulled it on-board. He just wanted to put one over on the fake before saving the real Donna.

It really is a funny name.
