Thanks for the good ideas. A couple more to consider: Starbucks, Loccitane cafe, Shibuya Excel Hotel Tokyu (you need to stay in the hotel or they will escort you out) and last but not least it also worth to get into the middle of the crossing with a wide angle lens.

In the inside area tripods were allowed but on the actual roof they don't allow it
