There will not be even a single scratch, they are using tools and machines nearly cost 1 lakh rupess for this purpose only. You can use it like a brand new lcd without a single scratch in it.

Maybe your new screen was dirty.

If you born talented like McGuyver you can use vacuum and plastic to get rid of bubble on glass screen or screen protector,use candle and 1mm steel wire to remove glass.
