She explained it in the video they're registration marks to be able to center the two stickers without mishaps.

if you are putting a design with black onto a black bottle, don't use black vinyl, just skip that layer and cut it out from the color layer. HOWEVER.... this is a great technique, i used to use it all the time.

The squares are a guide to help layer vinyl perfectly. If the squares match, your design placement will match.
