    Why mute the E when it is the major third of the C chord?

    because the higher note is the “singing” one (“canto” in classical music), and you maybe don’t want it to play. if you have this kind of questions, I’d suggest you to check out the chords inversions, aka the order of the note in a chord. for example, CEG can be EGC (first inversion) or GCE (second inversion), anche it does change the singing note and the bass note, hence the actual sound if the chord, in particular when playing with a voice (melody) or other instruments
