I actually really love how Obito hints were sprinkled throughout the story. Early on, Kakashi’s Sharingan is the most important thing about him with Sasuke and Orochimaru both clearly stating that it only awakens in Uchiha, so the viewer/reader just naturally had that question of “So where did it come from?” always in the back of their head. When the Kakashi Gaiden arc rolls around, we find out that it was Obito’s eye and I really like how Obito is like a slightly edgier version of Naruto. Naruto decides to find his own way of being a ninja after seeing what the ninja life forced Zabuza and Haku to while Obito vows to crush all other ninja if being a ninja means being heartless (like Zabuza pretended to be). Obito is subtly set up here as a counterpart to Naruto with the difference being that Naruto wants to change himself while Obito wants to impose change on the world. After Kakashi Gaiden, all Obito related questions should be answered…. And then Kakashi reveals that he has a Mangekyo Sharingan! We know that it wasnt like that when Obito had given it to him. And we also know that you can only get a Mangekyo by killing your best friend (according to Itachi). So why does Kakashi have this? It suddenly asks the reader to start thinking about what really hapoened with Kakashi, Rin and Obito again. And just when Kakashi shows off his Sharingan, Tobi pops into the story. He negates Kakashi’s Kamui, which shouldn’t be possible and then screws up hard when talking to Naruto. He reveals that Madara was a reincarnation of Indra and that Sasuke is too. But how could Indra reincarnate when “Madara” is still alive? A lot of readers miss this, but it’s Kishimoto going “This is not Madara.” There’s so many hints throughout the story, but I feel like Kishimoto really tried to preserve rhetorical mystery unlike the “Naruto is Minato’s Son” twist which he easily pretty uninterested in hiding by the 3rd arc of the show lol.

for some context (spoiler free): in the manga the obito boulder scene happens pretty early on; it's like a prelude to shippuden. And proportionately, since the manga is less "diluted" by the extra content and slower pace of the anime, the obito scenes stay more imprinted. Also I just finished naruto for the first time last week, there's some bangers coming and some of the dumbest plot holes too. You will enjoy the rest. Have a good journey!
