LIRR also goes to Grand Central Madison which is on the MTA Metro North New Haven Line, there is a ferry that connects bridgeport and port jefferson as well as New London, CT which is on the Shore Line East to Orient Point, which is where you have to take a bus to the LIRR either Montauk or Ronkonkoma branch The Red Line also goes to Porter Square where you can take the commuter rail to North Station and the orange line to Back Bay, the providence commute rail also stops at Route 128 and Providence

The better transfer would be the Blue Line to Government Center, then upstairs to any Green Line westbound train to Park Street, then downstairs to the Red Line southbound (Ashmont or Braintree) to South Station. That long walk between lines at State Street would only make sense if the Amtrak or commuter train you wanted to catch at South Station also stops at Back Bay Station, which is on the Orange Line.

That only works if 1. There is an employee to ask 2. The employee is knowledgeable 3. There is enough time to look and ask before scheduled departure time Once I asked such info over ticket counter and the respond was like "just look at the timetable" while shrugged 😊

You could've like get off the metro north at Grand Central, then took the 4 or 5 train to fulton street, and took the path train from WTC to newark and took the airtrain and took the bus lines to the airport terminals.

Update: As of Nov 2023, rental cars are done from the Terminal A garage and Station P3 is closed; the AirTrain travels through the station without stopping. As for why they built the AirTrain station so far from Terminal A is a mystery; doesn’t help passengers to take AirTrain AND a shuttle bus.

Like the Silver Line it is also free leaving Logan, but it's also in traffic longer since it initially heads west on I-90, then takes a U-turn ramp to head back east to reach the exit for the Back Bay. The 2nd stop is across the street from Back Bay Station.
