It’s pretty much what happens in the real world as stuff decomposes. Some of the molecules in your milkshake could well have been dinosaur jizz at one point, and the hay your cow was fed might have been manured with poop.

I don't remember the terminology but I know that the holodeck doesn't synthesize matter. It creates some sort of imitation matter that would vanish the second the holo emitters were turned off. So it's not really comparable to teleporters or replicators.

On the other hand, on the Enterprise series they actually did expressly acknowledge that they had something that somehow processed poop so that it could be reused. I never watched much of that series so I don't know if this was ever elaborated upon.

DS9 had so many less tech issues because humanity is space doc brown. The Defiant canonically does nearly explode itself constantly because Sisko demanded we duct tape guns to an engine
