My theory has always been that by taking Harrison Wells’ body, Eobard’s personality gradually changed into that of Wells’. Sure, he’s still evil, hates Barry, and isn’t afraid to kill literally any of them to get what he wants, but the way he conducts himself even when pretending to be their friend is probably real. And you’re right, the bond he built with Cisco, Caitlin, and Barry was true in some way. He even told them as such, multiple times.
