In sports, for example in basketball, you can do a "head fake" where you pretend you are going one way with your head but go another way with your body instead. So you can fake with your eyes or your hands, but your hips don't lie. That's because a person in motion has to move their hips to face the way they are going to go, so if you watch their hips you can tell what direction they are really headed. Shakira uses that popular phrase to say something about sexual attraction. Maybe a boy can act all cool or aloof but the "hips don't lie." Maybe Shakira can tell you're into her by the way you're dancing ;)
