Go to the Servers Data folder. In there delete Factions, Maps, Settlements and Saves

Does server folder only support Rimworld 1.5.4069, I tried it on 1.5.4063 and it says it doesn't work

Which server folder do you mean? As far as I know the server doesn't really care about the revision of the game, only when it's a major update.
