So the Cubone thing is actually explained in Moon and Ultra Sun, it’s shown in Mandibuzz’s entry that they eat Cubone and collect their bones. It’s likely Marowak die protecting Cubone on a regular basis which explains why they’re all orphans. There are exceptions though like the one Team Rocket murdered in Gen 1.

But that doesn't explain how Cubones are born with a skull after hatching them from the Daycare after breeding Marowak.
