Do you know if the suspended flocs disrupt the nitrification? Even after going through settling tank, there will be still be suspended particles that go through to the biofilter and likely to get trapped, and built up on the biofilter eventually, especially when the floc volumes have reached above 5-10 ml/L.

That's part of the plan isn't it? those suspended solid would make anoxic area that would later depletes the oxygen in that area causing the process called denitrification. Basically finishing the nitrogen cycle. If there are none of it, the nitrate would accumulate inside the system and someday it would be high enough to kill your shrimp or fish.

You can. But using a nursery will.bd more optimized
