There's a lot of little references to the Matrix like this one. I'll give you another reference I caught. In this video, when John kicks Neo to the stack of wheels, the way Neo hits them is the same way he hits the wall in Matrix 1 when agent Smith finally shoots him.

To be honest I think John Wick would do Neo in pretty good cause Wick actually has had real life experience with weapons and martial arts without the download so i think Wick would embody the skills way better than Neo who had to download his skills and when Neo is back on zion he fights like a regular chump also Neo is not a good fire arms user like Wick is also Wick in the matrix will realize that fatigue is no problem in the matrix engine I think the only advantage Neo has is his awakened state of knowing he is the one and if John Wick is working as a automation just doing what he is hired to then yeah his ass will be turned into a leather wallet.
