I'm pretty sure Kotoamatsukami only works on 1 person at a time. Besides, I hardly think Shisui would agree to it. Moreover, the issue would likely spring back up again in a different generation, and that's something Danzo wouldn't wanna wait for.

Diablos Shisui himself offered to use Kotomatsukami on his clan, and it is possible to use it on a group of people as well as singular people with proper control. He was planning on using it during an Uchiha meeting in which all the Uchiha excluding children met. Plus, the mere chance of a future generation that may want revolution is no real reason to slaughter an entire clan. Danzo really could’ve spared the Uchiha clan and especially Itachi of pain ):
