They have a Powerpuff girls theme and a stage in the game, but not the Powerpuff girls themselves. I was gonna say they could just have Blossom and Bubbles and Buttercup could be skins for Blossom but then I remembered they had unique abilities.

DC needs to be split into different franchises (Superman, Batman, Wonder Woman, and Shazam) because there'd be too many reps when the other DC heroes and villains show up in the roster.

I don't think so, as they're in the same universe (only way I would have split them is dimensions where they come from (for example mainstream, DC EU, Arkhamverse, Nolanverse, Arrowverse etc))
