This is a hologram, they can't do a background or either it will probably ruin it.

You cut a box and put your phone on top of the box and put a piece of glass slanted at an angle in it and it refelects down and it looks like a hologram

To get a look like this (orthographic) in MMD you need to turn off perspective - you can do this in the box where you change camera angle. As for exact position, for x and z it's just 0, you just need to find distance and y values that will position your model's feet at the bottom edge of the screen. Sadly I don't remember what conbination I used, although if i had to guess I'd say y something between 12.15 - 14.30 and distance between 40.5 - 44, just play with numbers for a bit and see what works for you!
