The mysterious gun was Red Alert's according to the storyboards. In a deleted sequence, Red Alert would have been gunned down. Megatron would have seen where Red dropped the gun. In the script, Megatron simply had the gun in a hidden compartment. The film itself offers no explanation.

At the 6 minute mark, BEAUTIFUL editing. You do a fantastic job of showing off the articulation from different angels without making it confusing, you make it easy to understand. You’re a briliant and talented editor.
