For newbies: superman, flash green lantern cyborg and wonder woman you get later in story. joker is in ace chemicals, bane in gotham beach, killer croc down water works, killer moth power station, two face city hall, clay face behind the bank, penguin: inside the arctic world ball, police officer: near arkham asylum you find golden door, and the extras: lexbot,riddler goon, clown goon, joker goon, (etc). you get it by walking through gotham city and you will find them somewhere.

Just try it. Most of them will work, someone with a 3DS already confirmed that. :)
