anna while doing squats with weights should we completely sit or half sit is enough .Recently i got some issues in the knee after doing squats fully completely sat.

Full range of motion is better if done in moderate weight or else it will hurt you knees. Try doing half sit for sometime than gradually move to full range with moderate to heavy weights.
