How I organize my bioinformatics work

3 systems I use to keep myself organized when doing bioinformatics work.
These are lightweight, flexible systems built on top of git, basic text files, and a single Google Doc -- no to-do list apps here :)

    Thank you!!! I've just started my PhD in Bioinformatics and love hearing about all the ways to organise everything. I will definitely be using the lab notebook and log systems. I already use VSC but never thought to use it like that!! Also a great way to share progress updates with my supervisor.

    It was perfect. I'll get the git lab notebook and I use Trello as my everyday Kanban system (using it combined with the GTD approach) as a replacement for the Google doc. I like the minimalistic and so efficient way you use those tools :) Thanks a lot for sharing that :)

    Did you ever try any "pure" outliner like maybe Workflowy instead of Google Docs?

    No, Google docs is perfect for my use case. There are benefits to using the same tool, for example it’s easy to copy things into other documents (like my team’s weekly sync doc) without worrying about formatting issues. Also the shortcuts are all the same so I get more efficient at writing all types of docs at once. I like to keep things simple, and to me Docs is simpler than anything else I could be doing. What do you use?

    Ever considered something like Roam Research or Logseq? I guess, it exactly does what you are doing, but offers a few more features for combining the journal part with the keeping-track-of-project part. Take a look and thank me later. ;)

    No, I think the universality of Google docs makes it the simpler choice. Especially since I’m copying status updates into other shared documents often, it’s nice to have the formatting and everything just work the same. So I’m very happy with this setup. Of course you can value other things in your tools than I do :)

    Doing everything in cmd and copying commands into a markdown file is a good system. Meanwhile I’m clicking through GUI’s half the day and trying to remember what I clicked 🤔

    Sent an email this morning, in gmail, to a colleague about a gene study I’m launching. Then this video appears in my KZread suggestions. - just in case you were wondering how closely Google follows your communications.
