What I think is happening here is that the inside of the wither storm is actually a totally different dimension itself. The spot on the wither storm is actually a portal, which is being disguised as an entrance to the wither storm’s insides. We can tell this, because there’s actually a loading screen when first entering the wither storm.

Im pretty sure the other command block room inside the wither storm that you saw was actually an older version of the wither's stomach area, but they just never deleted it and left it in the wither dimension.

If had to guess. The command block is probably a mod(simple to a shulker), the tnt probably moved off the island and in the pit sending it to the overworld, mod/game wasn’t intended to have it spawn outside the witherstorm dimension and doesn’t know what to do so it crashes. The pillar is probably the game trying to create an island where it spawned

the pillar is actually just some sand falling into the chasm under the command block, if any entity, including falling blocks falls in the chasm it gets teleported to the overworld, you can also use a fishing hook to pull the command block into the chasm as well and it works fine in the overworld, just floating

Imagine making a base in the whiter storm. Can you put a nether portal in there tho?

I did this with 4. They all exploded. I could move but entities weren't working neither were the esc key nor commands so I had to close the game and open it. The auto recovery save was when they exploded. It took 7 times of closing and opening for it to respond! The dimension portal wasn't working either..
