The transmitter is in the body of one of the synths you kill in the control room. I had to activate the quest on the Pipboy and it led me right to the specific body which had it.

Take the service elevator to the surface and then take the service elevator back down. Make sure Call to Arms is your only mission active before you go back down and a waypoint should bring you straight to the objective. Keep the change you filthy animal.
