The concept known as “cybernetics”? Yeah, it’s been done before… lots of times.

Basically, after Sonic.exe had "killed" Eggman in the previous animation. Eggman had actually tried to transfer his consciousness into a different body. Little did he know, the clones he created were damaged as a result of the explosion in his lab. Having no choice, this resulted in Eggman creating several modifications to his other bodies, leaving him able to control them through a hive mind of sorts. [Note: I stated this as a reference to Robo-Robotnik from the Archie Comics version.]
