It's mostly because Cars 2 was made on an unusually short schedule for a Pixar movie, so when the toy and game designers began their work, they were working with early movie concepts. That's how we got things in the toys and games that aren't in the final movie.

Yeah I noticed that because I have cars 2 for DS they still could of added mater inturupting the race in the games main story but that would at the same time detract from the final films story.

I actually love the 24 hours of Le Mans idea

if cars 2 had no spy stuff then it could've easily been the best cars movie, i'd imagine races in every country the racers were from (france, uk, germany, italy, spain, usa, brazil, japan, grenada, etc) with different types of races for each country then it would've been AMAZING the concept of a 24 hour race

*Honestly (imo) this deleted scene was pretty entertaining. The characters and the interaction felt alive, but I'm glad this was excluded from the final film.* *For many reasons, but after seeing mater being a conspiracy, and learning how to be a spy has never felt more frustrating and irritating than the actual film. This scene would obviously ruin the movie, he's such a dragger for the plot.*

This scene could have replaced that in the movie. Though the mysterious random explosions due to Allinol could still happen to add some sense of dread. But we should have got a spinoff from Mater's perspective after.

Simply because Lasseter thought it would be funny to focus on Mater. Meanwhile I guess the conspiracy part stemmed pretty naturally from making an international race the setting and needing something to create tension.
