If you listen closely to the mission briefing in Nuclear Infiltration and the last mission, you will discover that Ekk went on an assault in breaching the nuclear plant before Jones arrived so basically there are two factions that Jones has to intercept,the Spetsnaz under Ekk's command and the actual soldiers defending the nuclear plant so you can guess what happens when both parties mentioned above will do to kill each other while Jones objective is to help Anya defuse the bomb.I hope that clears your question.
