The only flaw that could catch batman out is if the spy goes off the grid for an extended period of time. If batman can't tell which of the 7 billion people on earth is actually the spy in disguise, It would be nigh impossible for him to catch the backstabbing snake.

So I know the whole point is that it's Batman, but people readily forget the fact that Nightwing, Bruce's first Robin, also makes these plans. However, he tells those he makes the plans of, and (iirc) also gets consent to keep them. I would actually love to see some of these contingencies from Nightwing's perspective, as he's known to have very different methods of achieving the same goals.
