They most likely used 3D tracking software (PFTrack, Camera Tracker by The Foundry, Maya Tracking etc.) to get the camera movement data and then import that data into their 3D software to create a CG environment. Then in the compositing stage (Nuke, Smoke, Shake, Flame, After Effects etc.)they add the original live action footage of Alice into the CG environment.

Yes, they usually project textures onto very simple objects in the CG scene (usually just cubes) Camera Tracker by The Foundry is a great example of this /watch?v=jmd044aG4CU That video shows the technique used in Camera Tracker to make simple objects and then project textures on them within Nuke, their compositing software

That sucks! It's like there's only Johnny Depp in there. What really makes me angry is the fact that Tim Burton's films tend to treat J.D. as a god. In Alice in Wonderland's trailer, his name is the only one to appear in the middle of the shots. If you watch Charlie and The Chocolate Factory's trailer, his name is the only one SAID. Also, in this movie, in the beginning, his name appears with Tim Burton's right before they show the name of the movie. It's like he's above nature itself. He's a superb actor, but not a GOD.

Everything is created within the software (Autodesk Maya) - the room, furniture, lights and so on as if it were an animated movie. To create the character, Alice, they just used the actual footage of the actress as a reference of her movements and when they were done they removed it. Just like tracing a photo to capture someone's facial features, but drawing the background and whatever other details from your imagination.

They are simply used in different environments. Green is almost always used outside, because most keying algorithms will also exclude the sky from the final result because of the blue color on a blue screen. Green is also a slightly brighter color meaning more data is recorded on the shoot. Green is generally more used, but both blue and green screens have equal usefulness in general.

I found something about the scene at the beginning of this with Alice walking down the stairs felt lacking in environment depth. It felt kinda set-ish. Maybe not enough background mattes to give the impression of distance.

Its a thing called "despill". The compositor simply color corrects the green out of it. Actually sometimes in movies you can see whitish reflections that are the greenscreens color corrected...

that video link was cool! :D so that was an example of just tracking an environment that was already present in the footage, right? what about ur cg environment, like for example, the forests in wonderland, rather than a real environement, can you intitally model and texture it in that program too, or is it just for tracking and not modeling...idk im so confused... lol, this stuff is like greek to me??? and modeling and mild texturing is easy for me to understand, in autodesk maya anyway,....
