Gonna guess that many redundant features like that were still implemented in order to make Aigis even more human-like, in an effort to make her wield a persona as effectively as a real human

So my understanding is that once she started developing emotions, through “magic” she started being able to blush and cry, this more noted by how she can now cry despite that not being possible as she states earlier in the game, even Igor in the answer says she’s no longer an ai but more akin to a simulacrum of a living being and her powers grant her this changes as what fuels her is the papillon heart which are to plumes of dusk aka pieces of Nyx materialized so they change her a little.
